Turns out its an issue with the htmlnote.dll file.
Thanks to all the help from everybody!
Cab replaces htmlnote.dll in the Windows directory with a friendlier one.
Both SMS and email work!
This has been a recent problem that's come up in many different threads but I still have yet to find a solution.
When selecting a message from the message tab in M2D the message is highlighted and you have to manually tap on the text box to start typing.
It's much easier to select the message and just start typing right away.
Is there a fix for this yet that I just can't find?

I've seen it within many different ROM's threads with no final answer or fix. I thought I'd try to collect it into one place since I know there are many different people with the same situation.

I have this bug to all of my roms and if you have this bug also if take from same contact more than 1 sms and you go to read it become "read it" only the final sms and the other 2 or 3 or more new sms from this contact stay "unread it" you must tap on sms to become "read it"
i searching for this bug if found something i will post it here..
also i have problem with power button issue
also perlyp have this 2 issue and chef of PDACorner..

I have the same problem. Also if I have an SMS thread open while receiving messages to the conversation. It does not mark them as "read" I have to open the conversation for each message received. If I have 4 SMS messages from the same number I should be able to open it once and have all messages marked as read in that conversation.

theres a temp fix for the unread sms issue. if u search for unread sms fix (i think thats what its called) ull find an exe that will fix that issue. u have to run it every time it happens but like i said its a temp fix. Ill post a link or the file when i get home.

I think its just the problem with cooking process (you know blending sys and oem packages and stuff like that!). Some of the ROM's here do have that problem. Usually G's tend not to, but it all depends on the flavor of the day!

That fixed the SMS issue for me, however it seems to have broken e-mail. The read/unread icon doesn't display, and I can't open any e-mail or start a new message. Any ideas?

Funny you said that as i just checked and same here?
Please other peeps check your email amd see if it's broke, seems like even renaming htmlnote.dll to htmlnote.dllold so as the ROM recreates the file does not seem to fix it......

That's a shame, it got the SMS to work perfectly. Though I suppose that an annoyance with the SMS is better than completely broken e-mail. Seems like there must be a way to have both though.

Yeah i'll put up with the "slightly" anoying sms so i can read my emails :D

Yup, same effect here. I still see new email but cannot open any message.
I tried uninstalling but the dll is still in place i renamed the bugger (cannot delete) but the effects is the same.
I'm going to format my Kaiser an do some reinstalling and configuring too.
Jumped on this "fix" a bit to early :-(

Even setting up email after using the fix doesnt work. bummer...
Since I dont use email on my phone this works great for me but I would like to say sorry to all of you that tried this and are now having to hard reset.

Maybe if somebody can pull out their htmlnote.dll from their newly reset phones and post it and i'll see if maybe overwriting the new "fixed" one with an original will reset the problem without having to hard reset. I just tried for an hour to try and pull it off my phone but with no success.

Will try and extract with ROM extractor. No such look the file always seems to be alot smaller when extracted.

I'd just like to say thanks for trying, and for everything else you do around here. If the worst thing that happens to me today is that I had to hard reset my phone, then it's been a pretty good day... Seriously - when tweaking the software and settings on our devices as often as most of us probably do, something is bound to go wrong every once in a while. And if we aren't willing to take that risk (however small it may be), we wouldn't be lurking around XDA anyway.

Well, thanks for posting this anyway. I use Flexmail 4 for email, since Gmail will not push on it's own, and this solution DOES work for SMS and does not break Flexmail.
I know many people say bugs such as this are minor, but they aren't. For many, if not most of the people that use this phone regularly, this becomes a pain in the ass.

This is a quote from the other thread that the file came up on.
I found a 20226 SYS and extracted the htmlnote.dll module. I just flashed it now and it looks to have solved the problem. Thanks!
Hope this helps. I was just thinking that maybe since we know that the problem is this htmlnote.dll file we could pull it from different ROMs where both email and SMS work? I'll give this a shot over the weekend, unless somebody can beat me to it.

I just pulled htmlnote.dll from an early WM6.1 ROM and cooked it in a ROM last night. Unfortunately, I'm not at home now so I cannot give the exact build number right now, though I think it was from 3.02 or 3.03 (if anyone remembers those ;)). I'll give a confirmation on that later. However, email works and it fixed the sms problem (at least it did for me). I did notice, though, that the htmlnote.dll from 21109 is 559K while the older one I pulled was only 1K less (558K).
I'm still testing this, though. I think I need to receive just a few more SMS to verify that it is infact working correctly. Again, I'll post full details later when I'm back at my home PC. For those that wish to try just download & dump an early kaiser WM6.1 ship ROM (3.03, 3.02, etc.), recmod "SYS\Redist\htmlnote.dll", and copy to your device. I'm not sure if it will work this way considering my copy of htmlnote has been cooked in. So, do not try this unless you are able to risk a hard reset incase it doesn't work and you can't go back.
UPDATE: So, a little more than half of my work day is over and still no problems from the new module. Emails are being received, read, and replied to without errors. SMS messages are being received, replied to, and new ones sent without issue as well. On replies, cursor is in the reply field, messages are marked read, everything seems fine.
Again, I'll confirm a build number and post the file (in both OEM and cab forms) for others to use. Remember, this module was cooked into my custom ROM, so I'm not 100% if simply overwriting the existing htmlnote.dll (via cab or otherwise) will be sufficient. I'll have to give that a try later.

That would be great!!! I'm working on extracting different ones now, and I've got all day today for as many hard-resets as it takes. Would be great if you could post the file for further testing!

Well, after a full day of work; receiving emails and SMS messages, I am happy to report that I have not had a single problem whatsoever. :D
For those interested, the build from which I pulled htmlnote.dll is 5.2.19170 (Ship ROM v3.02.405.0).
If anyone does have any problems, please post them. Remember to share the knowledge. :)

B) Spose it's going to take someone who still has a phone without email to check that out mind you won't be long till everyone sorted as i guestemated about 130ish users.

I have now cooked this into a beta of the phoenix rom and it works...Email also works. So I think the real answer is that the chefs need to cook it in.
EDIT--update...I will test the cab file too. I posted the cab in by roms thread and asked people to test it. I hadn't read all the thread..missed a couple posts. I am glad that you guys found this fix...many of us have been searching file by file for a fix to this.

Actually, I do believe it only works if it is cooked into the rom. I have now cooked this into a beta of the phoenix rom and it works...Email also works. So I think the real answer is that the chefs need to cook it in.
We also thought that but with the new "file" .cab taken from a differen't ROM it hasn't broken email to which was the previous problem.
Least we hope nothing else is nocked outa kilt. But think we all good :)

I'm happy with that installed the file attached first and it worked but wanted to test your .cab email fine, had to send a couple of texts of comp "so no reply" but on exiting they where marked as read "as tryed to reply"

This is great to know. B16b and I have been searching file by file for a fix to this. I have now posted this in the Phoenix rom's thread so that it gets wide testing. I am going to release a version of my rom on Monday with the fix baked in.

thx! i am also looking for a fix, so that messages are marked as read after i saw the message on the messaging tab. now you can read the message but you have to open the message manually in order to mark it as read. i know that in the tir v8 rom it worked fine

YES!!!!! THANK YOU!!!!!!!! This bug has been driving me crazy!!! Now i'm really happy with kaiser.. FINALLY
EDIT: I just want to note that I can't select a thread then "Mark as Read", but at least i can enter and exit a thread real quick to mark them all as read. This is with AthineOS Lite ROM if that matters.

Yes it did fix it.

I believe most chefs either use this one or a different one, but theyve fixed the problem.
A lot of new ROMs coming out now dont need this fix.

i have been asking SJ what was the deal with the SMS in most of the 6.1 ROMs. the Blackstone dec 25th ROM he cooked up was one of the only builds that didnt have this bug. It has been driving me crazy for months and nobody had an answer. thank you so much. kodus!

Is there any fix for 6.5? I'm using DaG's clean Fuze rom and I'm havign this exact issues. The posted cab broke the ability for me to open a text message to read or reply to it.

Yep as rilphone.dll "could be spelt totally wrong as mobile and using mem" for the Fuze will be specific, when we first came acrosd the Fix we used one from a different device and found it to break email etc, so you will want to find one from a Fuze ROM.

To get it out, simply delete the htmlnotes.dll and soft reset, the os then will recover the original one from the ROM.

i just flashed my TP to a new ROM, shipped one. don't have the guts to flash cooked ROM yet.
and the new shipped ROM is having this issue.
i also think that it has something to do with the windows build.
some other thread says that what's needed is actually to change the DLL file with a more friendlier one.
i have a Diamond that doesn't have this issue...
if i simply grab the DLL from my Diamond and put it in my TP...
1. could it brick the phone? don't have that much knowledge yet.
2. would all the other problem mentioned in this thread be appearing as well?
another thing, i have another problem with messaging...
when i go into any thread... intermittently, WM selects my most recent item in the thread and hides my SIP.
originally in my previous ROM and in my Diamond, it goes directly to the input area, and pops up the SIP.
is anybody having the same issue?
sorry if this is not the correct thread, or not the correct manner for that matter.
if anyone is having the same problem, or knows of the problem being dicussed somewhere else, please point me to the right direction...

if you use cooked ROM, the best is ask on the ROM thread. I don't think the fix will work on 6.5 because of different build with much changes on the SMS apps.

This fix will ruin the sms in 6.5. I have not looked into it yet, but maybe if I have some down time this week I'll see what I can come up with.

Hi, I used this fix on my TP2 with 6.1 and it fixed the problem. However, the problem returned when I "upgraded" to the new 6.5 ROM that got leaked from T-Mobile this week. As others have stated, this fix will break the SMS on 6.5. I did find a partial fix with a cab called cc20 that I believe was from an Omnia that would mark the messages as read on the TMO Touch Pro 2 with 6.5 if you entered a thread and backed out. However, it does not fix 2 issues that the previous cab fixed in 6.1.
First, it will not mark the unread SMS as read if you reply in the thread. Second, the messaging app still will select the oldest unread SMS in the thread when you open it rather than placing your cursor in the box where you can type your reply. This problem alone makes me regret updating to 6.5. I would gladly reflash the original ROM from T-Mobile where there's a fix since I use 3-5k SMS per month. Any fixes for 6.5 will be greatly appreciated!
