How do you create custom icons for the bottom slider? I have already gotten the actual pictures, I just need to find out how to put them onto my phone...

Is there a certain manila file? because I have manila editor and could do it that way.

You have to edit a couple of manila files for the icons. You could use Manila Editor (http://forum.xda-developers.com/showthread.php?t=414861) or CFC GUI (http://forum.xda-developers.com/showthread.php?t=470798) to replace the images. The easiest to do this is just to edit an existing iconset that comes with Manila Customizer. That way you exactly know which images should be replaced in witch manila file.
