Is using the "Clear Storage" feature the same as re-flashing the ROM?

Clear storage just removes all the things that you added/changed to your phone. Reflashing also restores the rom. So for removing your junk use clear storage, and if you have a bad flash use reflash.

You can think of clearing storage similarly to a quick format on your computer. It clears the ExtROM on your device, effectively removing all customizations/data placed there since the ROM was loaded to the NAND flash. The device returns to it's original state and brings up the "first-time" Windows Mobile welcome/customization screen.
Flashing a ROM actually re-writes over the NAND flash. Depending on the ROM Update Utility (RUU) used, this may or may not also do a hard-reset afterwards. This is why many custom ROM chefs and users suggest doing a hard-reset after flashing a ROM.
