I have followed qbking77's tutorials to unlock bootloader , root with stock rom / twrp recovery and flashed leaked FD01 radios. I am getting the FD02 Software Update message. Where do I go from here?

I assume you mean the MD5 check for the zip? No - it should fail, given that things have been modified from the original OTA update. If on the other hand you mean the individual MD5 checks for the various files - that matters quite a bit. If you try to force a patch on a file that doesn't match, you risk borking your system. I'd recommend against.

Cliff's notes: If you mean the MD5 from the zip, doesn't matter. MD5's from individual files the system is patching, matters a lot.

I flashed this tonight and it was successful, however it didn't install the Franco kernel...was this removed from the zip?

The Franco kernel was never included in the zip. Is there any particular reason you thought it was?
