Passing it or copying it to system/app does exactly the same thing.I always say to do that anyway when I post cos sometimes these apps dont install like a normal apk. for some reason and if you dont know the root explorer way then you cant install them.

What problem do you have with Whatsapp?
Mine works fine over 3g/wifi sending txt,photo and video.

Am running siyah 3.1 beta 3 ATM will test for day and give some preliminary feedback. But so far very smooth.and no fc

Have you tried MX Player? I think it's supports .mkv as well

I use MoboPlayer.So far its played everything and in full screen.Its got volume and brightness controls on the screen too.
