For everyone who is facing this issue. If you backup your messages using "SMS Backup+" and after upgrading to KitKat 4.4.2 if restoring not work, just install this app from the Play Store "App Ops Starter" (Need Root Access) and give write permission to "SMS Backup+". That's all, you are good to go.

Work for me on, Samsung Galaxy S4 I9505 (Rooted) - 4.4.2 KitKat (Samsung Unofficial Leak 2) & SMS Backup+ 1.5.5 (Play Store Version).
