This app, Volume Control, lets you slide your finger across the edge of the screen and it'll increase/decrease your volume no matter what app you're using.
Go to Settings-->More-->Applications-->All Applications-->Amazon Kindle
Then press "Clear Data" and "Uninstall Updates"
See if that works for you.

This happens if you downloaded the Amazon Kindle App from the Android Market.
When you download the Android Market version it overwrites the stock version without saving your data.
The fix for this is simple.
