I disable the SpenKeeper services using "Disable Service" apps. Somehow the taking out Spen wakes the phone from sleep as usual. Perhaps something went wrong for the SpenKeeper service.
If you are rooted, you can use s-view ALL cover mod by MohammadAG. Also you need to remove the chip on the back of your case.

Didn't Samsung break the covers in KitKat, then say it wasn't KitKat, then say it was, and then fix it?

It's already fixed in from KK 4.4.2 with NB3 and above IIRC
Got no problem getting the s view to work, it's the swipe to unlock on the window that does not want to work
I use Increased Touch Sensitivity in Settings to solve that. Are you using S-View ALL Cover MOD?

Mine stops working after restart. This is the case with my Spigen Slim Armor View and an OEM sview case. After removing case and putting it back on, it works again..
What is your firmware version now ?
