They may be based on Cm but the display drivers might be aosp's. Have you tried flashing the aosp level to see if it works?

Hi I have Flashed Quanta-V6 onto Liquidsmooth LS-LP-v4.1-2015-07-10-liquid_mako.zip and it inverts the colours !
Is there anyway to stop this happening ?

When the colors are inverted after flashing a custom kernel, it means you flashed the wrong version.
Also, this usually happens when flashing on top of a custom ROM, a kernel made for the stock ROM.
First try the other version of quanta v6 and see if you got rid of the problem.
