So I'll be safe doing a factory reset?

Depends. If you do a factory reset via settings, you will lose everything. If you do a factory reset via the recovery, it won't wipe your sdcard.

But most of all, it won't put your phone back to stock.

I want to erase all my data, but keep custom ROM. So doing factory reset in settings will be okay right?

Yes, factory reset wipes /data but doesn't touch /system. It should be fine.
