Anyone know what would cause the internal ROM to not boot? MutliROM startup shows up just fine and all functions work but I can only boot to the secondary ROMS.

Internal is stock XNPH33R wkith AK v61 Kernel.

You probably flash wrong version of AK.
Make sure you flash CM11S version

Did an internal stock ROM reload and used the Furnace 1.0.6 kernel and that seems to have cured my phone.

Having issues flashing ak kernel on my secondary roms. Can someone here help me as I hear it works fine on normal twrp but what is the reason it's getting a error while trying to flash ak on secondary rom. Asked this before also didn't get a clear picture!
Or is there any work around to make it work?

Secondary roms are located in the /sdcard/multirom folder so multirom's twrp has to modify the zips to install them in the correct location. Somehow this process fails with the new ak updater script, so if you want to flash the newer ak kernels you should replace the updater script with an old one (the one from ak.61 is the last working).
btw the updater script is in /META-INF/com/google/android/
