Reflash the latest version of that CM11s rom in your MultiRom menu and see if that repairs it.

HI,
Does changing kernel effect the multi rom or the secondary rom??
and what exactly does "Inject curr. boot sector" do? When should I do that.
I recently flashed AK kernel and it was showing the inject boot sector after flashing. I did not click it as I was not aware of it. But the secondary Rom was running normally.

The option to inject on both the Install (primary) or Flash (MultiRom) screen should be checked/on for normal usage, it then avoids any manual injection.
If you'd be using F2FS, then it may become necessary to explicitly flash a kernel with F2FS-support directly after the rom (personally using Tyr kernel by @DerRomtester). If the rom does not support this scenario, phone will only show the 1+1 logo and stay there because in the background it was not able to mount partitions.

Has a multiROM enabled 2.8.3.x twrp image been compiled?

edit: I stopped sucking at life...and found my own answer. A true christmas miracle.
