Any way to flash and not lose root? Or is it easy to get root back with the toolkit?

Me, too. I was on faux's kernel and flashed back to stock after wiping cache and Dalvik and I'm getting a Status 7 error when trying to flash in CWM.Update keeps failing for me. I was on Franco kernel, went back to stock kernel and wiped cache and Dalvik. Not sure what is going on.

A question, I'm rooted running stock & am very familiar with flashing Roms but never an update like this / do I wipe anything when I flash or not?

I am running stock rooted 4.2.1 with the only change being using faux's kernels. I flashed the stock kernel in CWM after wiping cache and Dalvik, rebooted, then rebooted back to CWM where I wiped cache/Dalvik and attempted to run the OTA zip getting this error:
Verifying current system...

(Status 7)

I've redownloaded the OTA zip and verified the MD5 hash, so I'm stumped. Are you saying that I'm going to have to burn my entire phone, wiping out the 150+ apps and all my settings in order to get to stock so I can apply this update?!? Really??? Just from using an alternate kernel? Jeez...
