After putting the apk tool files in their location, you need to grab the framework-res.apk out of the deodexed system dump, open a command prompt in the folder you have it saved in, and type the install framework apk tool command listed in the link. This will install the framework that apktool will use and reference. After this, you should be able to decompile/recompile.

I always use the command "apktool if framework-res.apk" before starting anything. It has always decompiled without any errors at all, just can't recompile. Strangely, on my parallels win7 install, I get a pop-up telling me that aapt.exe has stopped and then I get the same error that I always get on my macbook, so possibly aapt is silently crashing on my macbook also.
I'll have to wait until I get home on Monday and try everything on my main PC.
