Make sure you are when you right click you are not on a folder of any kind. Sometimea I will right click normally to make sure in am areas without a folder or file, then hold ctrl shift and right click. It can be finicky at times, but should work for you.

Koff them with Kindness

I will try to answer, and forgive me, I assume you are using windows? I can go to any folder, on a computer that did not download any of Nuns stuff and doe the ctrl+shift+right click and the the nineth option down says "open command window here". I am using windows7.

Alternate way (if that is absolutley a no go for above), then hit the start menu and in the search type in "cmd" and that should open you to the command prompt at c:\Users\<your name> from there you will need to change directory with the "cd" commmand till you get where you placed the folder Nun gave or where apktool is. Hope that helps.
My AOKP Infuse tastes like JellyBeans

Did you open a Cmd prompt like I said in option 2?
I believe in XP (if I recall correctly) open the start menu and type "run cmd "

Hit the start menu, then the run menu, then run cmd.

Or you can do it in task manager. You pick.

In xp, do the second method. The other is simply a shortcut. The important thing is you get tp apktool. The shortcut can be worked on later
