Well, the problem with MTP is that its a horrid abomination. It might as well not work.
In any case, do you suppose there's an answer to the question? Fully killing USB is a good tradeoff for not having to plug in every time the thing reboots.
Edit: I wish ADBFS wasn't so damned slow.... then USB would be totally irrelevant.
I have to say that work on the 2.6 kernel and issues stemming from it (such as how the USB interface works) is currently on freeze, while we work on migrating to kernel v3. In that kernel, the USB Gadget interface will be different, so we will then evaluate and fix the issues that remain.
Regarding a workaround (something to disable, etc) -- I am unaware of one at this moment, but I can look into it later.
Remember this Alpha is very much a moving target, and things are changing frequently right now.

Edit: For my own data copying needs, I agree, mtp sucks for Linux users. So I use adb push/pull, or I use SSHFS -- I run QuickSSHD as root, then on my linux box, mount the / of the phone via sshfs (over wifi).
Also, you could boot into recovery mode, where usb mass storage still exist.
In the end, no promises of whether or not USB Mass Storage will return.
Ok, I found out that bluetoothd also needs to be stopped/started with hciattach (see my updated previous post).
And I can very much recommend SwiFTP for file transfer from/to PC. Sometimes I even copy files between my Android tablet and the phone using SwiFTP and Ghost Commander (which does FTP very nicely).
I've fixed keyboard and buttons fixed (this was trickiest so far)
Sensors ported, working
Lights need work, and camera too.

Is there anyway to disable the notification bar from being able to be pulled down on the lockscreen? It get's kind of annoying when it's in my pocket and gets onto apps since it's being pressed against my leg a lot of the time during work...

I am running a newer build than the alpha, but on my end, I can only reproduce the notification bar pulling down during lock on the "Slide" security method. Can you confirm on your end?

I guess it is only on the slide method for me as well. I can switch to a different method then, although I still do like the look of the slider so if there is a way to get it so it doesn't pull down on that method that would be great . Either way thanks
Is it possible to have a Alpha kernel for us to test/see? Or do we need a new recovery? It'd be cool to see

no, we decided to keep it for internal testing. its no fun to have users with dead phone. its quite stable, but still we want to be sure about all stuff before we go public. Most probably it will happen together with a new alpha release, as wifi and stuff wouldnt work otherwise. (going from wpa WEXT to nl8012 stuff in repo soon)
