if you changed kernel to stock thalamus, this is probably the reason why your fm radio doesn't work anymore.
with regards to CPU settings, you're right, just leaving it will default to 245 screen off. i just use the inbuilt cpu settings rather than SetCPU.
i think i read somewhere that lowering it further to 128MHz really doesn't gain that much, but can make it slow to wake up. i could be wrong, would require another kernel modification though

it's a bit tricky, as i don't think you can just copy your systemUI and framework.res across into the v4.0 zip, i think there are other changes which are incompatible.
you don't have the original files, but you can extract them from your current rom. copy systemUI from system/app and framework-res from system/framework to your sd card (assuming you're s-off this is easy), then move and extract them onto your PC using something like 7zip
you can find all your image files within res/drawable-hdpi.
then it's a case of manually copying these files into the v4.0 equivalent files. again use 7zip to drag and drop everything, don't extract any files as this complicates things. also don't rename anything, as i think the filenames need to match up exactly.
a bit of a hassle, but i know how obsessive we can be about icons...i confess myself am included in this
definitely nandroid backup before you try any of this! i ended up with no status bar one time i tried to replace the notification power widget icons manually
