Is it safe to use goo manager to flash rooms or shud I continue using the mobile Odin method?

Just use the CWM Recovery thats included with the roms to flash newer nightlies.

There is a partial solution to this...

When you're in Slider Shortcuts, pick the custom app (with the large icon) and then tap on the icon and choose System Icons.

There are matching white icons for most default apps.

If it is an app without an icon in the list, you can always create one and put it on your SD card...

Anywhere on the SD Card. You have the option to choose from System Icons or Gallery. Select Gallery and you can choose to actually use the gallery app or any installed file manager.
