I had the same issue, I dont remember using any modified system apks, my recovery was TWRP though.

I'm able to boot into bootloader, but i'm not sure how to flash the stock tskju jop40D. I dont have any zip file apart from the 4.2.2. How else can i flash it? Please help!

Post this I'm not able to boot into the phone. I restarted a number of times, no use. I'm not able to use my phone now! Please help!!!!
I'm on Galaxy Nexus running 4.2.1, It is on Takju.

edit: I even got the OTA from google, when trying to intall, it shows the same error

Try do re-download the ota file from google and push it via adb sideload again in recovery, if this does not work you have to re-flash stock factory image JOP40D and then re-flash ota again.

Glad I went takju back when 4.2 first launched, made updating to 4.2.2 a breeze an still kept root an twrp recovery.

This is same 4.2.2 YAKJU only update for manual update via CWM or TWRP which doesn't apply check patch before install, in case you have modified system files, and preserves CWM recovery or TWRP, but make sure after flashing .zip for example in CWM, to confirm fix SU before reboot.

I have installed via CWM 6.1.0.9 version.
