Is there a way to fix permissions without going into recovery?

Yep, ROM Manager can do it from within the app. Also search for 'fix permissions' in Play store.

If you are rooted than install rom toolbox lite from playstore, in app manager select all application and than select fix permission. u r done,

I just want to fix permissions for all apps in the system/app folder though. Not one by one lol.. :/

Fixing system permissions doesn't do anything useful, that's why it was removed from CWM.
