[Q] Remove safe strap

I'm trying to recover lost space from what I beleive is safe strap.
I rooted and installed safe strap. Loaded a rom, Jelly Beans. I'd like to return to factory with no Rom, only root (too many glitches).
I went in and deleted all rom slots except stock.
I then went into safe strap and uninstalled recovery. Safe system: Not active.
When I restart, there is no safe strap boot option any longer, good.
However, under storage options, I'm missing a lot of storage, I have 6.7 gB of miscelaneous space taken which is listed as "System memory 6.73GB, however, the files are small, 4.4mb for my largest file.
For apps I have 5.4gb which is about right since I have a few large games.

1) is the android OS part of miscellaneous files? Why else would I have 6.7gb taken and only apps of 4mb and smaller?
2) Under applications the largest file is Fire Fox at 263mb, the rest are much smaller. What accounts for all the 5 gb of apps?
3) Is there a possibility that there is still a partition somewhere?

The system takes up more than 6gb, so it's OK.
