Default [Q] Problem concerning Kernel

What will happen if i flash a stock rom (for update) on a stock rom with a custom kernel?

Nothing, you will have a stock rom with a stock kernel.
Or, in the worst case scenario, the world will cease to be.

Odin won't check pre-existing binaries on your device, instead it will do everything on your computer. MD5 checks, certificate checks, etc. If it fails the check (aka. bad download) then it would trip your KNOX and you may have a brick.
