Hello guys, I need some serious help

Recently I saw that there is chance to flash latest TWRP 2.7.0.1 so I flashed it and it worked for 2 days.. After that, I flashed mod for
framework-res (made by me) and after that phone doesn't want to start..

Full wipe doesn't work, fixing permissions too, restoring nandroid backups (AOKP and CM10.1)

I fixed it by flashing CM10.1, but now I can't restore my AOKP nandroid backup
File explorer now shows proper files in /system, but in recovery it shows completely different folders..

Any sugestions?

As you were already told, this recovery uses an outdated device tree. So try to flash TWRP 2.5.0.0 for JB on this forum which is known as the most stable version.
