[HELP] Custom flag set, but phone still boots?

Okay. So I successfully rooted my phone on 4.4.2 and I set my cpu and rebooted... and I got a custom flag. I dont really care about the warranty but its weird because it would still boot fine after taking out rhe battery and rebooting (still got custom flag). I've looked for help on the Internet but didnt find anything.

Custom flag...indicates phone been rooted...not a big deal

Thanks I was a bit worried because it didnt boot the first time. But the second time I booted it worked. Just never had this issue before
