Allowing SuperSU to update the binary is not supposed to trip Knox. You should be fine. Then, if you want to do other things with Knox still on your phone (such as install Xposed and other mods) then can use Titanium Backup and freeze all the Knox services. Then you can un-freeze if you ever need to take advantage of your warranty.
