Maybe you already edited that specific layout xml file.
What I did was:

1. Decompile HtcPowerManager.apk from ROM zipfile
2. Edit the layout xml files
3. Compile apk
4. Replace the layout xml files in Original apk with the ones from build folder

I am still using version 3.2.1, I don't want to upgrade to lollipop.

HTC just updated their clock, now my clock app is ugly green and white.
I tried reflashing the theme but it didn't work.

Any chance of getting an updated themed clock in a flashable zip?

I don't think it works but can you try to uninstall the clock update?

Otherwise I can do a flashable zip when I update the theme for lollipop. You'll will have to remind me though

few issues i have found
I've been a fan of this theme for a long time now. I just recently went from Viper 3.2.1 to 4.3.0. I have found a few things that need to be fixed or modified. First off I haven't been able to get the highlight color to change from the stock android grey to the blue to match theme. If I have overlooked an option there please let me know. Second some menues are still white. For example my volume menu is still white. Not the one that comes up when pressing volume but the multiple volume menu inside settings. Last I would like to know if there is a way to change the color of date/weather/alarm text that is part of the clock widget. I love the contrast but on dark backgrounds the dark grey is hard to see. Maybe a bit lighter shade. Any suggestions are welcome and appreciated. Thanks and keep up the great work!

Did you change your dpi settings? If not I would suggest to dirty flash full Rom and then the theme.

Edit: in case you flashed the sense 7 mod you should also dirty flash the Rom.
