I'm quite pleased with Racoon but when moving files to my phone for installation I'd to have them name in a way I could browse through easily as package names aren't always obvious.

No, the filename encodes packagename and versioncode so Raccoon knows what you have and what to update. This will work differently in Raccoon v4.x, though (see screenshots, I posted earlier).
