You don't have to rename folders, they are created by apktool and not used when compiling the code into the classes.dex file. Also keep in mind that you have .so libraries which may point to the original smali locations. You can avoid it by adding some strings to intern() method in each smali.

Thumbs up
This guide helped me a lot and I managed to get a working app for one of those cases where the main app can't handle more than one account. Thank You!

My own suggestion:

Don't overlook this step, look for the package name everywhere, e.g. the smali files may contain references to the dotted package name (com.xvipre.settings in the example) for paths, content-URIs and such.

Also, if the app crashes, adb's logcat is extremely useful to pinpoint the problem (although a bit harder to handle).

Then You'll have to make a Folder named "something" and put your activities (.smali) in there

For Example Create a folder like this /com/modded/app/*something*

Then Go Back to /app and Cut everything from there and paste into /something

Then Follow the guide from the top

I have issues doing this, their is nothing like packagename in apktool.yml , I am using ApkMultiTool

Thanks for the guide. It's really helpfull.

But for my case:

1) There are many lines containing old package id ("com.xxxx.yyy") in AndroidManifest.xml and in other files. I replace all with new package id "com.xxxx.zzz"
2) I also replace all "com/xxx/yyy" in any smali files with "com/xxx/zzz" not only those inside zzz folder (that renamed from yyy folder)
