ok i think i'm stuck.... i know you mentioned first boot takes a while. but looking at my screen, it says:
/bin/sh can't access tty; job control turned off. then i'm shown the cursor prompt.
if i let it sit there an don't do anything, it shows I2C read data for the battery....
i followed the step by step

When doing this i get an error saying that i /system/app is not a location
How is the battery drain? And will calls work properly with the stock rom?
what autoboot will work with this since it's no longer in root or in android folder?

9) Open startup.txt with notepad and
replace the line
set cmdline "rel_path=cm6-htcleo"
with:
set cmdline "rel_path=cm6-htcleo loop_partition=mmcblk0"
enter. You should not get any response or error.
After applying this Android doesn't start anymore
11) write
su
and press enter. It will ask for superuser permission. Tap allow.
12) write
mount -o rw,remount /system/app
and press enter. You should not get any response or error.

And also I had made a typo. use /system not /system/app I fixed the post.
Well....
Went back to Cotulla zImage 7/25/10 and stock startup.txt. Rooted my my build through ES File Explorer (it's a new experimental feature, it worked!), deleted flash and reinstalled flash through market.
what autoboot will work with this since it's no longer in root or in android folder?

usb connect doesnt work when trying to use camera its asking for sd card
Start ES File Explorer V1.4.4 --> Settings --> Scroll to the bottem --> Root options --> Check Root Explorer --> Check Mount File System --> Done!
root explorer is uncheckable said not available for device.
ugh so confused. just opened set cpu and got the root request and can now use root needed apps .
so i guess i have root again, but cant get root your way @.@
