What app r u using to set kernel settings ?
I tried using set cpu and ROM toolbox but it doesn't seem like it sticks.

I was one on the thread *****ing about settings. FYI I figured out what works for me, I hope this might help others. You must start fresh. I formatted everything, sd, internal and odin back stock. I dont think all this is necessary but its what I did just to start clean. I would suggest this tho....
Wipe your cache dalvik and factory reset. Then install your rom. Once you install rom let it sit and reboot. Once your device has turned back on reboot again into recovery, dont set anything up. Now wipe cache and dalvik then install kernel and reboot. Run through setup, allow for your device to restore apps and build system. Now choose an app to adjust your kernel settings, I suggest setcpu. Set your settings, I use smartass v2 min 384 max 1728 cfq scheduler, no profiles, make sure to check set on boot. At this point reboot. Once you are running again go into set cpu and check your settings. Mine didnt stick the very first reboot, if they didnt reset them again. You should be good to go now.
I think the key for me was installing a fresh rom and the kernel directly after. Then set up device. Once you let it settle then you can restore your data and flash your themes. I have had no problem doing it like this and have tested it on two roms...trust me I was getting pissed cause I was one whose settings would not stick...I kinda took it upon myself to investigate. Hope this helps someone else as well.

Kernel Tuner works with the S3? I thought it was for HTC devices only.
I'm wondering the same thing. I don't want to lose the LTE either.
I've been using it for months on my s3 and my girls s4

Backup rom and try it... restore if it doesn't work. ..But I don't think the kernel has anything to do with 4g or lte that's rom related only
