For OTAs you need the stock recovery, yes. However, as things currently are, there will be no further OTAs, so that's something you should consider, and so you can just flash another recovery and flash a custom ROM.
You can flash a rooted kernel found on this
guide (end of step 2 and step 3), but since it is 3.32, I'm not sure if it will work (but it might). You can also use other kernels for this which are compatible. just use the fastboot flash boot path/to/boot.img
command on fastboot.
However, being rooted might also block OTAs, but I'm not sure of that.
