You should have run it prior to flashing the new rom to backup your apps. Then flash rom and run it again to clean, then once more to flash the additional scripts to get the full RC effect. But just running the cleaner after the rom is fine too

Because I think most apps should be in the list already, however it's a lot of work for us too keep up to date with all ROMs for the EVO since both me and MarckX is using One X and Desire HD

For ROM cleaning part yes.
Full wipe, flash a ROM then ROM Cleaner and reboot.
Recovery might be working good but now you have freezes in aroma so it might be a good idea to reflash it anyway.
