A few questions on this...
1. If I want to change an option (e.g. change number of status bar items shown or transparency), is it okay to just rerun the zip? If not, do you have to restore from nandroid or can you just run cleanrom zip again?

2. What is blocking mode?

3. What is the transparency patch and when is it required?

1. Yes just reflash the zip

2. Basically a Do Not Disturb feature where you choose hours, what will be blocked (calls, notifications, etc.) and a list of exceptions, i.e., which contacts you will accept calls from during this time. More complete explanation in FAQ section of BoneStock ROM thread.

3. Adjustment to the transparent notification bar and pull down. These are always personal preference/perception.
