I don't have the Xperia Z1 in hand to confirm, but if the software is built anything like the Xperia Z then you most certainly won't brick your device by flashing locked TA while on a custom kernel. At worst you might stop it from booting (wrong signature on kernel), but all you need to do then is stick it in flash mode and install a signed kernel image using FlashTool or somthing. Worst case, stick it in fastboot mode and unlock again.
