Seems as though backup is a pain compared to my old iPhone.
I'm going to be using the device encryption that comes with the S4.
Is titanium backup going to be able to restore apps, app data and the device settings if I have Encryption enabled or is it going to brick my device etc?
Titanium Backup is pretty good. I've been using it for many years now. It should be able to backup/restore your apps regardless of Encryption - you just need to export the backups to your SD card.
Don't restore system apps - as it probably won't work.
