This just happened to me too, and after some research I solved it by going into device manager on windows and uninstalling all the old drivers for the phone, including adb Interfaces, with delete option. Then reboot windows, plug in again, and you should be good.

OK I unlocked bootloader, then tried to reboot and was stcuk on "X" boot animation. Tries to reboot into fastboot and now its just a little box that says download mode DO NOT UNPLUG the device until the process is complete. there is nothing happeneing kinda scared to do anything at this point...Fixed it... Had to reboot by holding just vol down and power then locked bootloader then unlocked and restarted into android first thing and enabled debugging. Thats where i screwed up in the first place. All is good now thanks to op for this tool....

+Updated Toolkit support [all functions including root] up to the latest build JDQ39E
+Updated all SuperSU Root [by Chainfire] methods to lastest version V1.34

[Auto Updates are only accessible if you have donated to the Toolkit project, received an activation code and unlocked the professional features. Auto Updates are a much faster and easier way of pushing small updates that would otherwise not be worth doing. I can push a single textual change or add support for a new build without having to go through the whole process of building a full version and uploading a large file. IF you are not able to or do not want to donate to unlock the Auto Update feature (and other professional features) then all the smaller updates are collated and a full build made when I have time or if there are enough updates to warrant it. This is the easiest way to make sure all the Toolkits are as up to date as possible. IF you have any views about this please email me at toolkit.support@skipsoft.net about them and do not post in the open thread]

Donation links can be found at http://www.skipsoft.net/?page_id=703 for users who wish to update to the Professional version and enable Auto Updates.

Maybe a silly question, but can i update the gapps wit toolkit?? Im wit stock rom and i dont want that updates take storage

You can install the gapps zip file via the 'Install Zip File to Device via Sideload' option in the Main Menu.

Do we have to donate to get this software to work? Every time i run it it's getting stuck on waiting for device.

No.
And I'm pretty sure it tells you either in the OP or the program to switch usb connection to PTP if it's not finding your device.
