I'm using that same tool, version 5 and my del_odex.sh is different...
I tried to edit it (to be like yours, which is working) but nope...still bootloop...
I'll try to zipalign apks and if that failed maybe to try with a v4?

same,I'm using V5
1.You must copy the whole system,framework & priv-app folder to deodex_install_kitkat >system folder
2.Open the .bat & press number 3
3.Then wait for it to finish
4.Choose number 4,then it should work
5.You can also choose to zipalign the apks before zipping them
I pulled files via ADB and all went well, all dex, except nfc were deodexed but when I flashed it I stuck into bootloop...
I'll try to pull apps manually...

Installation:
1.Download The Zip & Move It To Your Phone
2.Boot Into CWM Recovery & Flash It
3.Clear Cache & Dalvik Cache
4.Done
