Sure: the complete/official/signed firmware packages contain recovery.img and boot.img files, these would flash stock recovery and kernel, and you would have to re-flash your custom recovery (CWM or TWRP) again and also the kernel (boot.img) which comes as part of the custom ROM.
The firmware packages in @vomer
's guide already have these removed, so you won't loose you custom recovery (CWM or TWRP), and you won't loose the kernel that comes with your custom ROM.
To explain even a bit further, the signed official firmware can be flashed with S-On whereas the custom firmware can only be flashed with S-Off, as once you modify them (eg remove recovery.img and boot.img), they are no longer signed.
Basically, the firmware with stock recovery.img and boot.img removed, just saves you a few steps of having to reflash.
