I only tried so on the rc24 of virtous unity, but it's almost the same. There are some things you have to do after recompiling in order to have a better outcome.
Once you compiled the apk again, go to the original framework-res.apk archive file and take everything except "rescource.arsc" from it, then shove it into the new apk. Overwrite everything in the new apk ( aka zip archive ) and select compression level 0/store. I use winrar because it gives me the most options.
I somehow thought that it must have had something to do with the compression level, so I decided to extract the "rescource.arsc" from the new apk just to put it back into the new apk(yap, it sounds dumb ^^). Again I did overwrite the file with compression level 0/store.
Another thing that might change the outcome is wether you wipe dalvik cache prior to flashing your uot-brew.
I'm not really good at the kitchen but those were the things I found searching the apktool thread
One off-topic remark: When I flashed my auto-brightness tables via uot-kitchen I also wanted to put a 1% battery mod in it and a custom bootanimation. Battery worked, brightness tabels too, but the animation did not succeed. Anyways, it did not corrupt the Rom and I didn't change it since I don't mind wasting maybe 3 mb of space on this vast system partition.
