Default Do I have to worry about the new update installing automatically?
I used autonooter 3.0 to root my nook do I have to worry about my nook automatically updating to the new firmware?

Yes you do. Check here, but nothing is truly confirmed to work yet.

Hmm any updates on which method is the best? I could only get the ADB to work via wifi so yeah... haha
