Default Custom Binary counter, is it a basis for rejecting warranty ?

Evertime we flash outside of kies the custom binary counter goes up by 1, is there an easy way to reset this counter or would this counter be also used to deny warranty ?

Yes its not for anything else .
Root = no warrant >. custom rom = no warranty .

If you search you will find the binary custom rom counter posts and how to reset via usb jig .
