Please read carefully... i don't think that the PHY got damaged on those devices.
I really think, that:
a) the dc-dc regulator for Vbus is dying
b) the mosfet switch for USB power management is dying
From what i read so far, many people tried to attach external harddisk... what could i say... it makes sense to me, if the port is dying in the end.
I read about the USB host being specified to deliver not more than 200mA, which too less power for external hdd.
If it would be a PHY issue, the same would be on Beagleboard or any other board using this approach for USB host connection (TPS65291, TPS65950,...) .
