It should all be fine after you clear the Super User Data.

I had to flash the bliss mod a couple times for it to work but it did work

i clear the data for superuser, cleared data for setcpu aswell, put auto allow permission, updated binary , and it seems to work fine , it fc'ed only once , i am guessing its fine now , ill report back if it continues

Go to market and u got 2 options. Uninstall the updated version of superuser. Or install the superuser update fixer.

If this question has already been asked please please forgive me. I've actually searched. Is it better to fix permissions right after u flash a rom or download all your apps and fully setup your phone then fix In Rom Man.? I am a noob...

You don't need to fix permissions unless there is a reason to. Install the Rom and reboot your phone...
