try using the market to dl/install the superuser app, once installed, open app, go to settings, and select update binaries at the bottom of the list. then make sure busybox is installed

Yes, I also personally install a version of "busybox". The rooting procedure that I provide is intentionally "minimal", for the following reasons:
I think a user should be able to choose his/her own utilities, apps, etc. I don't believe in (but don't have a problem with) a rooting procedure that "includes the kitchen sink".
The more stuff I include, the more stuff I have to keep track of, if it is updated or has problems.

So noted. As I mentioned above, I'm aiming for a "minimal root" procedure for the reasons stated. However, I encourage anyone who has suggestions for additional tools (busybox being the most important in my mind for command-line users, which you include), to add notes to this thread with recommendations.
Similarly, the Gapps that I provide is minimal, unduly so in my opinion, so suggestions of compatible Gapps packages are also encouraged.

The first thing I personally do after rooting v1.4.1 with my procedure, is register with the Google Market. Note that the Market app I provide sometimes Force Closes after installing an app, but this is not a permanent issue, as it will shortly update itself from the Android Market and the problem will disappear.
Then (using the Market), I download and install:
SuperUser
AdbWireless
ConnectBot
TitaniumBackup
Samba Filesharing
Note that the SuperUser app will report that the installed version of "su" is out of date, and asks if you want to update "su". Do it!

l seem to lose root and superuser privileges on the nook tablet after upgrading to 1.4.1 and resetting the /data/local.* files. Titanium backup wont work and any other application that requires a rooted device complains that the nook isn't rooted.
Install "SuperUser" from the Android Market, and then update "su" when it suggests to do so.

when i was having issues, i then followed it all from the beginning as dean suggested. my problem was that after rooting using the zergy method, it didn't install any of the framework files necessary for the market. i think i used a version that didn't include those files, i then used another rooting method on top of the other one without starting fresh with the acclaim_update 1.4.0, might have caused some issues for me.
as for re-rooting, i couldn't use zergy's bat file, int he beginning it said an adb device was connected i hit y and enter, said a tablet wasn't recognized... i think it had something to do with the android SDK and me trying to install different usb drivers than the one he provided. i re-wrote the bat deleting the prompts and just using all the essential adb commands, it went without a hitch. strange tho, considering i started fresh, prob those google usb drivers. though i could push any app install or file through adb?
i can send any app through adb still (is this what ppl call sideloading? can't find a definition) though i couldn't do step 6.1 rooting/adbprep.cmd it failed. the adb command worked. i took some of my fav apps like andftp, speedtest.net, wifi analyzer, root explorer etc. and adb'd them on no problem, and market works for everything else. i am a happy camper.
just thought i'd share my experiences... start fresh!! root via zergy or whatever, forget about the market and framework for now, follow dean's guide, and you'll be set! update SU, busybox, and go from there. use adb for anything you can't find on the market (yet, till there's a fix for that) and call it a day.
I will keep OTA blocks off the nook til I hear more about 1.4.2 and what it does to the current 1.4.1 root. if it denies the restore of 1.4.0 AND 1.4.1, we'll be looking at a fix and fast. I have faith in people like Dean and Zergy!! Thanks a million dude, you're work is greatly appreciated by my girl and I.

I chickened-out. Since I had used a different method to root 1.4.0, I decided to simply block updates using the TitaniumBackup/9.9.9 method. It seemed safer, and I wouldn't have to listen to complaints from my daughter that I broke her Nook.

Yes, unless you use one of the several other procedures here on XDA-devs to block OTA updates. I don't block OTA updates, so I have no recomendation.
While no one can tell about the content of future B&N OTA updates, then answer is almost certainly yes. Whether you will be able to able to reroot after a future B&N update is also unknown, but the answer to that is probably yes.
