To answer my own question (and potentially anyone else's as well): NO - having rooted my phone and removed apps with 'root uninstaller' did not prevent the ICS upgrade when going through KIES. It performed beautifully and now I have a nice 4.0.4 note - yay!
On a side topic, it seems that all the apps I removed with root uninstaller appear to still be un-protected, and I was able to remove (or disable) a great portion of junk that was re-installed by the ICS update, without needing to re-enable root.
My 'custom counter' and firmware 'custom' flags were tripped but again the official update via KIES didn't appear to give a rat's ass and ran without a single complaint.
