You need to be very carefully in your entire process.. but if on AoKP, to do a nandroid, use either mobile Odin, pc Odin, or sfhubs autoroot tool to flash stock EL26/cwr5 kernel. Then when phone reboots, just hold vol-up and power to boot into recovery, perform backup, then since you are in the correct kernel to do your backup, just flash the kernel you were previously on for your rom, (clear cache & dalvik of course) then reboot, you'll have your backup and be golden.

To restore, rule of thumb, use the same kernel as referenced above always until we have source. This way whenever you have to restore any nandroid (ICS), you will always be ready to just flash your kernel to be good to go.
