Our battery gauge operatives directly off of battery voltage vs mah used. Upon startup there is a high current draw so the voltage sags, the battery meter reads this as the battery actually being that low. You'll see it slowly rise over time as it corrects itself. The voltage drop becomes even higher when your battery life is lower.
about the deep sleep. i'm gonna guess you were charging your phone or it was plugged in during that time, in which case the phone doesn't sleep. unless you actually got 15.5 hrs of "awake time" out of one battery

it's not caused by flashing specifically, it's caused by the phone being rebooted. The startup process draws quite a bit of current. You'll see it if you reboot your phone below %50 power, even if flashing nothing.

+1 it is common knowledge and has been discussed over and over. if you really had that little deep sleep while not plugged in, i'd suggest taking a look at Entropy's known battery drainers thread.
