Just to note that if you're running the 0524 version of PBJ, wiping Dalvik means that your boot animation isn't going to play until the cache rebuild finishes, which may be several minutes.

Nice - thanks for pointing that out. I'm sure there would have been some panic-stricken folks otherwise!

Also added in some stuff to the updater-script to wipe cache and dalvik before flashing (for themes and update at least), so that means first boot after flashing will take a bit longer... Also, there are now screenshots for all the themes on tweaktools.

Let me know if there are any problems.
Nice... now can you add some options to do a cwm recovery automatically before flashing updates/themes because that is the only thing stopping me from using tweaktools how it is meant to be used.
I will DIE for our cause!

When I type "su" in Terminal Emulator it comes back with "permission denied" but the little window comes on saying "terminal emulator has been granted superuser permissions". I can call up tweaktools. However SetCPU doesn't work even though it says it has su permissions too. I opened Superuser and it says these apps have su permissions. Have I lost root. I just updated to Tweaked 2.1 via Tweaktools and flashed PB&J 0524.

Download the su binary from http://downloads.androidsu.com/super...ghi-signed.zip

Boot to CWM, mount /system and flash it. I had the same thing happen. The tell-tale for me was trying to update the binary from the Superuser app and having it fail to get root, even though it said the binary was installed.

The main issue seems to be the permissions on su in /system/bin get messed up - best way to tell (beyond finding out a root app isn't working right of course) is to go into the SuperUser app, hit menu, go to preferences, and scroll down to the General section to see what version of Su binary it says you have. Problems occur when you don't have a version number listed there.

Another fix that doesn't require booting into recovery (but does require you to have a PC and a way to connect your phone to it) is to use the files in the ADBRootFix.zip listed in the second question of the FAQs post of this thread (post 3, though you can just use the commands listed there really if you have adb already installed).
