First of all, thank you for this awesome guide and i'm really looking forward to try this out. I got my Galaxy Nexus from the US and i'm using the phone in Sri Lanka.
I went through this whole post/thread including all the comments. There was one question another user had also put forward as mine. His built, model and everything else with regard to the phone is exactly same as mine.
Please see the original post below; I have included information in the brackets where it's different in my case.

Android version is 4.0.1
Baseband version is I9250XXKK1
Build Number ITL41F.I9250XEKK9
Product : Yakjuxe
Device Name: maguro
Bootloader: PRIMEKJ10
Everytime I got a notification saying system update is available my phone boots and after some time i get the android symbol (Android robot figure is green in my case) with the red status (there is no red status as such apart from a graphic which shows the robot being repaired in which has some red). After a few seconds it again boots and my phone is not updated.
Now I want to install google stock in my phone. Since I am a beginner to rooting and flashing, is it better to use the Gnex toolkit? Kindly let me know which build will work in India ?
Thanks in advance
Your reply:
You are seeing the Android with the red because something you have is not stock. Did you flash a new radio? A new kernel? Did you (or any of your root apps) modify/delete any files on /system? If you answered yes to any of these questions, you will have to undo what you did for the update to install.
Alternatively, you could flash a yakju build (see link in my signature) which will take you directly to the latest build (although it will wipe).
In any case, if you have root (and before you flash yakju), could you look in the log files in the /cache directory and post the contents -- we are looking for the name of the update file (which will end with .zip). Thanks.

toxicneo's reply:
Thanks efrant for your reply. This is actually the NTT docomo SC-04D 'GALAXY NEXUS model. So i didnt do anything in my phone. Moreover I dont know to flash my phone nor install new kernal and all. Is it advisable to use Gnex toolkit which has the steps and folders were u need to keep the installables or shld i follow the steps provided by you. I am afraid incase if i do my flash my phone to the yakju build will ter be any pblm with my phone since i am using the phone in india.
Thanks for your guidance.
No replies after this. My questions:
1: The above is the same issue i'm having with regard to system updates. I want to know whether my phone has been rooted or not? I haven't done any tinkering with it.
2: Is it possible to just go ahead and install/flash 'yakju' build following all your steps even if the phone is rooted? Or else do I have to unroot it and then flash it?

No need to paste in old posts -- links are fine.
Answers to your questions:
1) Prob not, but it makes no difference for the purposes of this guide.
2) Yes, you can use this guide. This procedure wipes your device. It makes no difference what ROM you have, if your rooted, etc.

Small issue again. I downloaded all the files and unzipped them in order to follow ur steps. I have trouble installing the drivers. I am using Windows 7 Home Premium.
I did the following:
Connected my phone > went to the device manager
Uninstalled all the phone related drivers (Samsung and MTP), I made sure the check box was ticked where it says delete the drivers from the system (as soon as I do this, the device does not appear in the device manager)
After that according to other guides you have pointed to; I have to refresh in order to see the uninstalled device with a yellow exclamation mark next to it in order to install the universal drivers. So I hit the button to scan hardware changes (refresh).
As soon as I hit it, the device appears with the yellow exclamation mark and before letting me install any driver, Windows automatically installs the Samsung driver. I cannot override this.
I tried uninstalling the driver, then rebooting the PC and tried the same process but I got the same result.
1) Is there anyway that I can force stop windows from automatically installing drivers like this? So that I can install the driver in the normal boot mode (by normal boot i'm assuming what u mean is when the phone is on and when u just connect it to the PC).
2) You have mentioned in a reply to someone else saying that if the Samsung drivers are working properly, just go ahead with it. How can I check or know whether it is working properly?
As you said, I can go ahead without doing this where I can only install the universal driver in the fastboot mode. But I would prefer to have the option of transferring files back and forth from PC to phone which I assume is not available if I skip the first installation of the driver in normal boot.

1) Yes there is a way to stop Windows from automatically loading previously loaded drivers, but I don't think I'd be able to guide you through that. Best to ask on a Windows forum, as that is a Windows issue, and not phone or Android related. You could also just try right-clicking on the Samsung driver and click update, to see if it will update it for you with 1wayjonny's driver.
2) To check if your current drivers are working properly:
Download the attachment in the first post and unzip it into a directory. Open a command prompt in that directory and plug your phone into your PC. With you phone booted in fastboot mode, type "fastboot devices" without the quotes. If it returns a number, the fastboot driver is installed properly. Reboot your phone normally, and once booted (and make sure USB debugging is enabled in settings), type "adb devices" into the command prompt. If it returns a number, then your adb driver is installed properly.

I wish people would remove comments (in posts and tutorials) telling people to install the Samsung drivers or the PDA drivers or any other drivers. Then we wouldn't have issues like this... 1wayjonny's drivers work perfectly without installing any crapware.

Let me first say I haven't told anybody which drivers to install. I actually had pda drivers installed on my device before I read any of your posts. So far i have exploited, unlocked, rooted, rommed, restored, etc and I am yet to have had any driver issues of which I am aware.
What don't you like about pda drivers or would you just prefer that folks use drivers that you personally have fully tested? I'm asking because I'm now wondering if I should switch them at this point?

I don't like the PDA drivers because that executable that you run doesn't just install the driver, it installs other software as well, which, at times, interferes with the functioning of the GNex when connected to your PC.
People just like PDA, because they don't have to manually install the driver -- they just click on the .exe and it installs (along with other things). But, as with anything that seems simple at first, it can cause issues if you don't know exactly what it did.
If everything is working for you, no need to mess around further.

Efrant!
You are the man! I managed to get the drivers installed properly.
Device manager > Right click on the current Samsung driver > Update driver software > Browse my computer > Let me pick from a list (instead of giving the folder path) > and then selecting "android_winusb.inf" file in 1wayjohnny's extracted folder and bypass the Windows security warning.
And then I followed the steps as you said and it was so smooth and easy! I feel awesome to be on Yakju right now many thanks to u!
Dear efrant,
Your effort is really appreciable. I followed each and every step that you have mentioned in the first post and successfully updated from 4.0.1 to 4.0.4.
One small suggestion, please mention that android tools are pre-requirement for this procedure. It took me 10 min to find out, and for novice users it will be little difficult.
