Next I copied the framework res.apk and moved to another folder on ext sd then I flashed the trans stock 3.0. Then I copied the framework res.apk back and over write the one in there and rebooted, but it didn't work. Is this not the way I should have done it? Thanks again for the help.

Look for the apk called Infamous-res.apk. This is the one you need to move over as it contains the toggles. At this point you can open the ROM zip and move the Infamous-res.apk to the system/framework folder. (If you already have the transparent theme flashed.) If you don't get to it I will fix it tonight if I get free time and reupload it for you.

I am using or used Universal Themer 2 have had no issues flashing MotoMoto or the reqular themes found here.
